As for the call, I agree that the run scores.
The run scores if the runner from third tags up and scores before the third out is recorded. If the runner on third does not tag up it becomes stickier. If the runner on third does not tag up and scores before the third out is recorded the run counts unless the ball is thrown to third base and in this situation the forth official out is recorded. if the runner tags up he must reach home before the third out is recorded. If the runner does not tag up but reaches home before the third out is recorded then the forth out must be recorded for the runner leaving before the ball is caught or the run scores. This is the only instance where there are four official outs in a half inning.

It has been many years since I did a little umpiring, but I believe I know the answer to this without going to look it up.
The run scores if the runner crosses the plate before the third out is made, unless the third out is a force out. Getting caught off first is not considered a force out, so in your example, the run would score.
I hope the ump got it right.
