A Quiz for the Off-Season

OK, here's the sitch: Base loaded, no outs.
Batter hits a long fly to the gap. R3 steps off a ways. R2 is 100% sure it will drop in, so he's off and running like a wild man!
3B coach thinks F8 CAN catch it, so he's yelling at R3 to get back.
Ball drops in!
R2 passes R3 on the way to home.
Coach did not see the ball drop, so he grabs R3 to bring him back to 3B, ostensibly to tag up.
R1 misses 2B on the way to 3B while B4 makes it safely to 2B. A play on B4 goes into center field, so R1 and B4 score.
You are the defensive coach. What is your next best move? How many runs score?
PS: I have had all the plays the components of which inspired this hypothetical sitch in tournament games!

No runs, IF the appeal at second is made.
R2 is out for passing R3.
R3 is out on the coaches INT. (some will argue that's a dead ball on the INT. It is not)
The appeal at second would make the third out a force, thus negating any runs thereafter.
