Severe Overpronator with mild shin splints

Back to running after about 20 years off (I ran a bit as a teenager).  I've been getting myself back in shape using C25K and got myself into week 7 (25 minute runs) after being sedentary for most of my adult life.  The last couple of runs I've been forced to stop because of tightness in my calves.  I have extremely flat feet which causes me to severly overpronate.  Should I try to work through this or take some time off to heal and try again.  I am afraid of taking too much time off as I doon't want to lose the fitness level I've worked so hard to get to in the last couple of months.
