knees are beginning to hurt/what to do?

I have been doing the "couch potatoe tof 5k" work out plan. I am on  week 5. Three gradual hills are a part of my circuit. My knees are beginning to hurt and I am afraid it means i am going to have to stop! I really don't want to because it's been good for my confidence. But I am afraid that it means i am not built to be a runner. Any advice? are there pre- or post- running excercizes that i should be doing?
