net time - when your timechip crossed the start to when you finished
use net time

Use your chip/net time. BUT . . . be aware that gun time is always your official time, for overall awards, etc. Often the pace they give you will be based on gun time. Some races use chip times for age group awards but not all. Boston accepts chip times for qualifying. Some races (the race I ran this morning) that use chip timing only have a mat at the finish, so gun time and chip time are the same.
