You don't mention what kind of shoes you are wearing.
My guess is that you are NOT wearing cycling shoes and are riding in normal trainers. One effect of this is that the sole my not be that stiff. This will allow alot of movement in your foot as you press and move the pedals.
Some possible solutions are to ride in "stiff soled" shoes AND do them up tightly so you dont get any movement or "roll" inside the shoe.

Sorry for the delay in my response, I hadn't checked back to this thread as I never saw any responses. I am wearing Specialized riding shoes, that are clipped in and they fit snug. Have been on the bike a few more and for the most part the feeling only lasts for a few miles and then it goes away. It usually start up at the 5 mile mark or so and then leaves around the 10-15 mile mark. Thanks for the help!
